One of my students has a pair of spotted green puffers. The tank was over fed for a few days before I caught it.
One puffer looks like a million bucks and is doing great
the other is much darker and not nearly as active
suggestions from the non salters please

That's one for Susan I think. She knows her puffers pretty darn well!
Only thing I can think of is maybe the two aren't getting along and one is really stressed. Other than that, clueless!

Well, I know *my* puffer pretty darn well! 
I can tell you for sure that a dark puffer is stressed in some way. Either it is not feeling well or it is being bullied. Green spotted puffers have a very white belly when they are happy and feeling well.
My orange chromide was bullying my puffer, and it turned dark and hid all the time. Now they seem to have a truce, and all is well. I read that green spotted puffers can be aggressive towards each other, so I only got one. Burks' suggestion that they might not be getting along could be right on. They are reported to get more aggressive and prone to grumpy-ness as they get older.
Are they being kept in brackish water? I do water changes with one gallon of marine water to 5 gallons of fresh. If your student's water parameters are all good, maybe a tank divider would make the puffer feel better.

The two were in a much larger tank that someone in town had. The tank broke and they were rushed to me. the pair is in a 20 long by themselves. They seemed fine together the first few days but don't look that great right now
again one is still fine and not showing any signs of attacking or bothering the other but they were treated pretty rough during the move

The stressed one must have been affected more by its ordeal than the other. Poor critter. I'd try to match the salinity of the tank it came from and make sure it has a place to hide. That may help it feel more secure. They are pretty tough fish.
