Update; after 2 full days things are starting to clear up quite a bit.

Will likely start replanting tonight or tomorrow

Thanks Schambers,... I just finished planting, but stirred things up again so I'll see how things look tomorrow and get another pic up

You'll notice that it clears up more quickly each time you stir it as the biofilms are getting themselves established.

So far so good!  I appreciate your posting pix of the process. What plants do you have in there?

Like everything I buy I don't know the names of them I just buy this and that until I can get them to grow.   However I know some are Amazon Swords, Radican Sword and I think there is some micro sword. I'd bet that if the Farmer pops in he may be able to ID some of them.

It's been three days now here is a couple more pics

 Right end

You people are making me reevaluate putting the dirt back in my tanks.  I put it in nearly all my tanks a few years ago, but removed it later.  The failures I had in my tanks at that time where all my fault. The plants love it.

I have a few that still have dirt (5 years old), and the fish in those tanks are thriving.  I am busy replanting again.   The substrate in the gravel only tanks though have plenty of fish mulm as these are established tanks.  I may just let things go to see if the plants do well or not.

I never thought about putting dirt in an established tank. I'm glad someone has tried it with success.

Rob, did you put any sand on top of the soil before you put the gravel back in?  If it's just gravel, it may be that it resuspends more easily than with the sand (which may have been Tim's issue before).

I really would look into getting some play sand (or sand from your yard where you didn't fertilize) on top of the soil layer.  It doesn't have to be super deep, maybe a 1/2" with gravel mixed in and done to your liking.  You could then also create some bare sand spots and do a gradient of substrates across the surface.

Thanks Todd, I did not add sand but, at this time I don't want to upset the tank anymore so I think I will wait it out a while longer. So far the fish don't seem to mind it just looks bad.

My parents were up over the weekend and asked "What happened to your tank?" I just looks as though it has been neglected.
